Thornton engaged in a fight with Jay Rosehill.
Officials separated the two.
Tuukka Rask made a second-period save as Wayne Simmonds moved in.
Brad Marchand fought MacDonald for a position in front of Emery in the third period.
Krejci scored again, this time in the third period.
Johnny Boychuk (left) was congratulated by Bartkowski, Marchand, and Patrice Bergeron after his goal.
The Bruins scored three goals in the third period and took a 5-2 win over the Flyers at TD Garden.
